You're probably talking about the one in Ordon Village, and there's three ways.
One is climb up the ladder to the nest and roll into it. You'll have to run into the lake because the bees will be after you.
Two is shoot it with the slingshot. You'll still have to run into the lake to avoid the bees.
Three is to use the hawk grass on the pillars nest to the lake and shoot the hawk at it. The bees safely disperse away from you, and you won't take any damage.
